They actually have the weapon on them in their inventory, but for some odd reason they use their fists instead. When not even an hour earlier they were using the Mod weapon with no problem. Now they just use their fists.

Since this is a new playthrough, the only real enemies I've encountered are Raiders. And the mod is the FN P90 by The Shiny Haxorus. I'm using that as well, so far, I've only found it on Synths. I think it might have something to do with the limitations of the LLPex injector which modders use to spawn the weapons in the leveled lists. How recently did you install it? Try uninstalling and reinstalling it, and then load into a game. This should overwrite the Injector if it is currently being used by other mods. Also, do the Raiders actually have the required ammuntion on hand?

If not, this is the issue.
